cDNA microarray data analysisStatisticsThe <strong>gene</strong> expression data analyzed here were obtained from threeindependent determinations for each day of fetal development.The SAM method (Significance Analysis of Microarrays), available online athttp://www-stat.stanford.edu/~tibs/SAM/index.html [10], was used to analyze thesignificant variations in the <strong>gene</strong> expression. This method is based on t teststatistics, specially modified for high-throughput analysis. Significant variationsin <strong>gene</strong> expression of the developing thymus were compared with that found at14 days p.c. (14 vs 15, 14 vs 16 and 14 vs 17 days of gestation). The programcalculates the chance of global error and the false discovery rate (FDR) and, inthis study, data from <strong>gene</strong>s with FDR ≤ 0.05 was used.Gene networksThe GeneNetwork 1.2 algorithm [12] was used to compare means of different<strong>gene</strong> expression values whose standard deviation did not overlap, whoseobjective was to compute a network that established relationships between all<strong>gene</strong>s. The linear interpolation for the network organization was used. Thesoftware for this algorithm can be obtained from the authors(http://idv.sinica.edu.tw/hchuang/GeneNetwork1.2Setup.exe).In order to organize networks only with <strong>gene</strong>s whose expression values weresignificant, values for the induced and repressed <strong>gene</strong>s selected by the SAMstatistics were used. In this case, of the 1,576 sequences present on themicroarrays, a total of 104 (from 14 vs 15 days p.c.), 63 (from 14 vs 16 daysp.c.) and 39 (from 14 vs 17 days p.c.) differentially expressed <strong>gene</strong>s wereincluded in the calculations of the GeneNetwork software due to their statisticalsignificance.243
