Analysis Workflow<br />

The purpose of this chapter is to outline the necessary steps to analyze<br />

data following the scanning of GeneChip ® Human <strong>Mapping</strong> <strong>500K</strong><br />

Array Set and to present some guidelines to assess the quality of the<br />

data. This chapter is designed as a supplement to the information<br />

sources listed below and does not replace them:<br />

• GeneChip ® Operating Software User’s Guide (GCOS) (P/N 701439)<br />

• GeneChip ® Genotyping Analysis Software User’s Guide (GTYPE)<br />

(P/N 702083)<br />

• GeneChip ® Operating Software (GCOS) 1.4 (client), GCOS 1.3<br />

(server) or higher<br />

• GeneChip ® Genotyping Analysis Software (GTYPE) 4.0 or higher<br />

• GeneChip ® Human <strong>Mapping</strong> <strong>500K</strong> Set library files: <strong>Mapping</strong><br />

<strong>250K</strong>_Nsp or <strong>Mapping</strong> <strong>250K</strong>_Sty<br />

This section describes the workflow for generating genotyping calls<br />

using GeneChip Genotyping Analysis Software (GTYPE). This<br />

process is outlined in Figure 7.1. Please note that acquisition of raw<br />

data using GeneChip Operating Software (GCOS) precedes analysis in<br />

GTYPE. Refer to the GeneChip ® Operating Software User’s Guide for<br />

instructions on .dat and .cel file generation.<br />

Significant improvements have been made to GCOS and the Data<br />

Transfer Tool (DTT) to support large .dat and .cel files associated with<br />

the <strong>500K</strong> Array Set. For more details on these improvements, please<br />

consult:<br />

• Data Transfer Tool User’s Guide for more information about improved<br />

performance and enhanced data management flexibility.<br />

• GeneChip ® Operating Software User’s Guide for more information<br />

about Auto-Archive of .dat files.<br />
