Stage 7: Fragmentation<br />

ABOUT THIS STAGE<br />

LOCATION AND DURATION<br />

96 GeneChip ® <strong>Mapping</strong> <strong>500K</strong> Assay Manual<br />

During this stage the purified, normalized PCR products will be<br />

fragmented using Fragmentation Reagent. You will first dilute the<br />

Fragmentation Reagent by adding the appropriate amount of<br />

Fragmentation Buffer and AccuGENE® water.<br />

You will then quickly add the diluted reagent to each reaction, place<br />

the plate onto a thermal cycler, and run the <strong>500K</strong> Fragment program.<br />

Once the program is finished, you will check the results of this stage<br />

by running 4 µL of each reaction on a 4% TBE gel.<br />

• Main Lab<br />

• Hands-on time: 30 minutes<br />

• <strong>500K</strong> Fragment thermal cycler program time: 1 hour<br />

The input required from Stage 6: Quantitation and Normalization is:<br />
