Applications: 1) Bowtie2 version 2.2.3; Intel® AVX2 port. Bowtie<br />

2 is an ultrafast and memory-efficient tool for aligning<br />

sequencing reads to long reference sequences. 2) NVBowtie<br />

version 0.9.9.3. NVBowtie is a GPU-accelerated re-engineering of<br />

Bowtie2, a widely used short-read aligner. While being<br />

completely rewritten from scratch, NVBowtie reproduces many<br />

(though not all) of the features of Bowtie2.<br />

Description: Bowtie 2, in addition to aligning sequencing reads<br />

to long reference sequences, is particularly good at aligning<br />

reads of about 50 up to 100s or 1,000s of characters, and<br />

particularly good at aligning to relatively long (e.g. mammalian)<br />

Results: Bowtie2 running on the Intel® Xeon® processor E5-2697<br />

v3 with Intel® AVX2 port faster than NVBowtie running on the<br />

Intel® Xeon® processor E5-2697 v2 and the NVIDIA Tesla K40*<br />

for 6 of 7 workloads. NVIDIA published data of K40 compared to<br />

Intel® Xeon® processor E5-2600 (6 cores) on one workload.<br />
