limit is not the result <strong>of</strong> an extrapolation in a less responsive but still prop<strong>or</strong>tional range<br />

(one would see flattening <strong>of</strong> the curve), but rather a random guess at a ‘big’ number<br />

(one sees greater scatter in the values) [15]. Although the true range is instrument-<br />

specific, in the absence <strong>of</strong> internal calibration controls that let us evaluate this limit we<br />

used the range <strong>of</strong> 200-20,000 flu<strong>or</strong>escent units suggested by Kachalo, et al [15]. An<br />

investigat<strong>or</strong> may assign other limits, suggested by experience <strong>or</strong> available controls, as<br />

appropriate. This query can be perf<strong>or</strong>med on the reduced probe set, subsequent to the<br />

above 4 steps, <strong>or</strong> it can be perf<strong>or</strong>med on the entire dataset and only those probes<br />

passing both sets <strong>of</strong> requirements can be st<strong>or</strong>ed f<strong>or</strong> additional analysis.<br />

VI. Statistical Rig<strong>or</strong>. In these experiments our criterion was that, in a given sample, a<br />

particular probeset must have a minimum <strong>of</strong> four probes remaining, after the steps<br />

experiments the transcript value was the simple mean <strong>of</strong> the set <strong>of</strong> remaining probes).<br />

point f<strong>or</strong>ward. An investigat<strong>or</strong> may choose to simply enf<strong>or</strong>ce the minimal acceptable<br />

number <strong>of</strong> probes per ProbeSet and ign<strong>or</strong>e whether the same set is present in each<br />

sample, <strong>or</strong> enf<strong>or</strong>ce the complete identity <strong>of</strong> probes in all samples, depending on the<br />

research question. In the results rep<strong>or</strong>ted here, we enf<strong>or</strong>ced commonality <strong>of</strong> probes.<br />

Clearly, the greater the restrictions on number and commonality the smaller the final<br />

dataset will be.<br />

In steps I-IV, the probe sequence filters are inherent probe characteristics rather than<br />

measurement characteristics and apply equally to all arrays in an experiment done on a particular<br />
