system is easy in operation, locus specific <strong>and</strong><br />

works uniformly with all the isolates. The speed,<br />

simplicity <strong>and</strong> reliability <strong>of</strong> PCR based<br />

approaches make microsatellite analysis on<br />

agarose gels an attractive tool for MAS in rice<br />

breeding programs aiming at developing durable<br />

rice blast resistant cultivars (27), SSRs also the<br />

marker choice for genomic analysis for many<br />

crop species (28).<br />

Moreover, we observed the higher PIC<br />

scores for MGM markers in compared to the Pot2<br />

primers, which indicate that these markers were<br />

better suited for underst<strong>and</strong>ing the genetic<br />

diversity in blast fungus populations.<br />

MGM based genetic relationship: Cluster<br />

analysis <strong>of</strong> the blast isolates revealed the average<br />

pair wise similarities in the range <strong>of</strong> 0.15 to 0.9<br />

suggesting large variations among the isolates<br />

<strong>of</strong> the present study. The observed diversity level<br />

was much higher than that <strong>of</strong> an earlier study<br />

(24). This could be because the present study<br />

involved isolates collected from different hotspot<br />

regions <strong>of</strong> India, while the earlier study used only<br />

the isolates collected from Northwestern<br />

Himalayan region <strong>of</strong> India. All the isolates were<br />

grouped into two major groups (Fig. 2). Cluster–<br />

I consisted <strong>of</strong> 29 isolates, which were further<br />

divided into two sub clusters (IA <strong>and</strong> IB). The sub<br />

cluster IA consisting <strong>of</strong> four isolates in that, two<br />

isolates (SP 5 <strong>and</strong> SP 6) were collected from<br />

DRR <strong>and</strong> another two isolates were collected<br />

from Nawagam (SP 27 <strong>and</strong> SP 28) <strong>and</strong> all the<br />

isolates <strong>of</strong> this sub cluster shares 32 % similarity.<br />

Whereas, sub cluster IB was comprised <strong>of</strong> 16<br />

isolates, among which 7 isolates were collected<br />

from DRR <strong>and</strong> rest were collected from different<br />

blast endemic areas <strong>of</strong> India, all the isolates <strong>of</strong><br />

this sub cluster have the combined similarity <strong>of</strong><br />

35 %. Whereas, the second major cluster<br />

consists <strong>of</strong> 5 isolates, among which two isolates<br />

were collected from Palampur <strong>and</strong> 3 isolates<br />

were collected from DRR, all the isolates in this<br />

cluster showed only 15 % similarity.<br />
